SinceI know about the warranty (I also have a 2009 JSW 2.0 TDI with 330,000 miles :-D) I looked closely at the 3.0 warranty. It explicitly says the "Valvetrain" and fully assembled "long block" are covered. IMO the timing chain is an integral part of a fully assembled long block's valve train.

Wentto audi and got complete 6 x complete seal kit with new stretch bolts £143. Changed the one side that smelt the worst and one of the three injectors was leaking and was black up to the rubber washer full of tar. Essentially I took out the air box and pipes. Cleaned the whole area as much as possible.
